Codeigniter sub-domain issue

I have copied a fully working Codeigniter website over to a subdomain.
When I go to "[login to view URL]" it seems to be getting the files from the main domain but when I go to "[login to view URL]" it works fine and uses the sub domain files.
So not sure if its a CI config error or .htaccess problem.
I need someone who knows this issue and can solve without needing full access to the server, I can send the required files for .htaccess & config file.
